Button Configuration: Arcade Stick vs Controller when using an Arcade Stick.

I see in a lot of videos that folks using Arcade sticks have thier options set to controller under the button config menu.  I was wondering what is the difference, if there is any, and is there any advantages to be had?

i have 2 sticks for my xbox, a Hori EX2 and a MadCatz TE-S. for the hori the buttons are set up with the top row being B,X,Y and the bottom being A,LT,RT (six buttons). the TE-S is set more like the xbox controller. top = X Y RB LB and bottom = A B RT LT. so for the hori arcade stick A makes the top row punches and the bottom kicks. and for the TE-S controller A makes the top punches and the bottom kicks. i would assume there are different default layouts to acomidate for the variety of sticks on the market. hope this helps..
