A command throw is a throw that requires input beyond what would be considered "normal" input for a throw (hence the command part). The classic example of this in the Street Fighter Series is Zangief's Spinning Pile Driver.
Most command throws offer some sort of advantage as a trade off for the fact that you have to execute a command, whether it be some sort of frame advantage to execute a follow-up move (Makoto's command throw gives you +12 frame advantage, Fei Long's gives you +7 frame advantage), extended range and/or damage (Zangeif's aforementioned Spinning Pile Driver, E. Honda's Oicho throw, T. Hawk's Tomahawk Buster, etc.).
Command throws are also not limited to Special moves, but they can exhibit themselves in the form of Ultras and Supers, an example of this being El Fuerte's Ultra 2. Even though he slides, he has to connect with a throwable hitbox on the opponent in order to connect, as evidenced by the blue fill for his hitbox in the first active frame of his Ultra:
So technically, this move is a throw-based move (from the perspective of the game engine) and the fact that you have to perform inputs other than the normal throw make it a command throw.
