Are counter hits important?
Counter hits tend to increase frame advantage (and maybe damage too? No time to check lol) allowing you to fit more moves into a combo; but is this necessary to pay attention to?
What I'm asking is, should I know when I'm doing a counter attack so I can pull off better combos or should I just do what I'm doing already and just not notice it?

Yes, counter hits are very important as it leads to added frame-advantage as well as added damage.
First, there is frame-advantage. When you counter hit with a L attack (LP or LK), you gain +1 frame advantage. When you counter hit with a M or H attack (MP, MK, HP, HK) you gain +3 frame-advantage.
These advantages open up links which were not previously possible if you were not in a counter hit situation. In relation to your question, it doesn't necessarily help you fit more moves into a combo, but rather, it opens up more possibilities for the first two hits of the combo, specifically, more link opportunities (as all links rely on frame-advantage)
Also, you are correct, moves that counter hit do 25% more damage than they normally do (although I don't know if stun is affected).
If you are canceling or chaining moves, then it doesn't matter in a counter hit situation.
However, if you generally trying to use a link, then it's important to notice and to react in counter hit situations. Because of the frame-advantage offered, there are more damage/setup opportunities. And because of the nature of links (in that you have to wait for the move to end before you input the next move) you have a little bit of time (the rest of the active frames and the recovery frames) to decide whether or not you can go for a link that is only possible in a counter hit situation (as the indicator for counter hit should come out during the active frames after the opponent is hit with the first active frame).
