Supposedly Honda gets invulnerability frames in his jab/LP headbutt and EX Headbutt.
Can they handle (go through) fireballs now?

Yes, it works; but only sometimes. As casperOne said in his note, it usually only works with EX projectiles because they're faster, but sometimes you can do it on certain fierce punch projectiles. Ryu's FP Hadoken goes fast enough for you to go through it. I'd say doing this is only useful when your close, as you don't really gain much distance. Although at that range, there's no telling which projectile they've decided to do.
Overall, I'd say this is just a dangerous maneuver to attempt. The only time I really use "going through fireballs" is on Sagat's low tiger shot since there's no timing involved at all! Same with Juri's low projectile.
Yes, Honda now has invulnerability frames on the startup of his jab (this is important, as we don't know if it applies to the MP or HP versions) Headbutt which will allow him to travel through certain projectiles (Ryu's Hakoken is used in the example video).
